We have also been struggling with this issue for some time. You can now see the files but you still need to cure the problem that caused their attributes to be set to either hidden or system or both. tried that.. If not I just lost a whole lot of my mixes and pictures and other stuff i'd like to keep!
SMB 2.0 has been around for quite a while now... You can not post a blank message. Then, if the hard drive letter is O:, we should enter this command: "attrib -h -r -s /s /d o:*.*". I'm wondering if its lagging permissions if there's such a thing because our AD server is through a VPN on the internet - anyone else have this setup?

How exactly did they disappear? These registry keys resolved my issue as well. in Mountain Lion 10.8.2, late 2011 macbook pro. Please keep in mind that this command will run on every single file in your network drive (which is good since you want to be thorough).
I created the new DWord "DirectoryCacheLifetime" and voila, the directory is now refreshed.
